I've been putting the location of where I put the object number, and what general method I used ("in pencil at bottom right corner, verso") in what we call the Physical Description field.  This is where I write a textual description about the tactical and visual basics about an item (i.e. what the items looks like, colors, markings, methods, etc).  We have a different description field "Subject/Content Description" to discuss subject matter and relevance.
 
Currently, I've only been physically marking items that can be marked with pencil, and tagging 3-D objects. In the future though, when I'm set up and have more time for marking 3-D items, I intent to put the method used for marking the item, in the Conservation module.  I'll use "Numbering/Tagging Information" as the Survey Type, and enter "See Remarks" in Overall Condition, and use the Remarks field to write about the method/materials used (B72, India ink, whatever...).  I suppose, I may also use a Line Item to attach a digital photograph, if that seems necessary, or if during a treatment, the number was removed and needed to be re-applied, this could also be tracked as a line item.
 
This seems like a good place to keep this information, since it offers a lot of fields to work with, and also keeps this information in the same area of the database with conservation/treatment information. If conservators or someone in the future wants to know what method was used in numbering an item, it will be available to them in an area of the database they are used to looking at.
